Leaking French windows

Can anybody give me some advice please ?

We had our lounge bay window replaced with a plastic identical one which is floor to ceiling with french doors in. Earlier this year we noticed that the carpet in the corner of the bay had gone black, I lifted the carpet and found everything wet and the carpet rotted. The window company came out and said a bit of mastic had gone and resealed the window. I have no faith in them because we've had nothing but problems with the window from day one, so I didn't change the carpet (2 years old and cost £500). Surprise, surprise the other corner has now gone black and we've lifted the carpet to find it has also rotted. This is were I need the advice ! The window company have come out with there surveyor and said that in the corner where the bay pole sits on the cill there is a gap and the rain flows straight into this point on both corners. The window company are saying that the carpet then acts like a wick and pulls the water up and I'm saying the floor is still damp behind the cill after 8 month of the carpet being lifted ! So the water must flowing over the back of the sill somehow ! Anyway the Window company want to inject a water proof mastic into this point and seal everything between the cill and bay pole ! My worry is what about the drain holes etc ! Is the water still going to be able to escape ?
Any info greatly appreciated !!!
